the flying could be portrayed as trying to keep up the momentum. You launch into the air, fly around for a bit but eventually you lose momentum and start gliding towards the ground in a way. Basically, use the fundamentals from Spider-man 2 gliding and add a momentum bar to gain speed and push yourself forward and up. I think it would work well for a beginner Superman
They did make a Superman game although it's not very good
For flying I think the best example of a game I can think of are the Gravity Rush games, especially Gravity Rush 2. These games have you control a character who can shift gravity to fall in different directions, allowing you to fly. Its limited by a meter but it recharges very fast and there are also pickups that instantly recharge it. The first game is basically the flight and then a boost ability, but the second game included a couple of different 'styles' which let you become much lighter, increasing manoeuvrability at the cost of speed, or much heavier letting you fall very very fast but made making tight turns very tricky. It wouldn't be totally perfect for Superman but it had a great sense of weight and momentum and changing direction required you to use the button to change gravity and move the camera before hitting the button again to move in that direction so it required player interaction and wasn't just staring at the screen while the character drifts in that direction.

Well, we already have the greatest video game of all time with Superman 64 so we really don't need anything more when we have that masterpiece.
Maybe at night add a meter that indicates Superman’s yellow sun energy level and you have to conserve your power usage. The more demanding the power the more it takes off from your meter. In this time you can do some journalist missions as Clark Kent, heck have him change in a phone booth! To make it more challenging they could even add in game events like solar eclipses when crime is most rampant.
